I'm glad I made my way down here. Although is far smaller than the Berkeley Bowl West (largest beer fridge in the east bay that I'm aware of), they have several things unavailable at Ledgers and BBW, including TenFidy which they sold me for only $1.99 for a single can! It seems everything can be bought in singles which range from $2-3, which is great. They also have a sort of rare/high end section with some pretty pricey but otherwise difficult to find beers. Highly recommended. They were really nice there and you will definitely find some great beers.

This was my go to place for craft beers when living in Oakland. It was 2009 so I don't remember much of what I purchased there, I know it was a few Lost Abbey Brews and a couple RR's (no Pliny as back then I was oblivious to this force.) Great selection, I remember getting quite a few sour beers here that were awesome. Food as always at Whole Foods was great as well.
Only thing that altered my atomosphere rating here was last time I went there was some sort of insane protest going on inside and outside the store, people with horns and drums singing and chanting, really became annoying.

The Oakland Whole Foods store is a fantastic place to buy beer.
They have an excellent sized beer fridge, along with a beer shelf right next to it with even more beer. It's the most beer I've seen at any Bay Area Whole Foods store.
They carried many great brands, such as Cantillon, The Bruery, Mikkeller, Brasserie Dieu Du Ciel, Stone, Rogue, Fantome, Nøgne, and others.
I remember seeing the following top 100 beers here, although there may be others (note, these were the rankings as of my review date, which will likely change over time):
#6 - Pliny the Elder
#18 - Trappistes Rochefort 10
#24 - St Bernardus Abt 12
#30 - Temptation
#36 - Consecration

One thing that really stands out at the Oakland Whole Foods is the number of magnum (and even larger) sized bottles they have. Lots of huge bottles, filled with great beer.
They always seem to stack an incredible supply of a certain type of beer here. Last time I was here I found 80 cases of Ten FIDY stacked in a pile on the floor.
Again, this is the best Whole Foods I've been to in the Bay Area. I highly recommend this for a beer store!
5 May 12 Update - Today I found and grabbed a Samuel Adams Utopias! A nice price compared to other places I've seen it ($184).

And I'm leaving out a ton of stuff, this represents only a slice of their total stock. Whole Foods has a reputation for being pricey because they specialize in organic products, but none of these prices seem out of line to me.
I haven't made the trip to Monument in Concord or Perry's in Livermore yet, but I regard the Lake Merritt (230 Bay Place) Whole Foods as one of my Go-To beer stores, along with City Beer and Ledger's.

Stopped in here yesterday while in Oakland and thought I would do a BeerFly review.
This is one of the best WF that I have ever seen. It is located in a really cool old building. It has two seperate parking lots and I had no problem finding a spot.
The beer section is in the back right section of the store. They have a large cooler stocked with beer and also have a few shelves stocked with room-temperature beer. The left side of the cooler is stocked with Euro offerings. They had all of the Rocheforts and a ton of other Trappist offerings. They have a ton of bombers in the middle part of the cooler. They had locals such as Iron Springs, lots of Stone, Mirror Mirror, BB XXI, and plenty of RR. I saw PTE, Consecration, and Beatification. They also carry a lot of various six packs.
The prices, like all Whole Foods, are fair. The service was helpful when I asked about Temptation being available.
This is a really nice store and definitely worth a stop in if you are in the area. This one definitely has one of the best beer selections that I have seen in a grocery store.
